How did you configure it for XFree86 ?

the device name should be /dev/tty00 (COM1:) or /dev/tty01 (COM2:),
for the protocol, try with 'Microsoft' first (as most serial mices,
including the all recent Logitech mouseman, now use this protocol). 
You can also try the 'auto' protocol if your mice knows about the
serial PnP protocol. 

In XF86Setup, don't forget to hit the 'A' key after you change a
setting to apply it, in order to be able to test it.
