If you have _shadow in /etc/group then pwd_mkdb should set the correct group and mode for you. You can run it by hand, e.g.
# /usr/sbin/pwd_mkdb -p /etc/master.passwd
The permissions should look like this:
-rw------- 1 root wheel 2298 Apr 3 10:01 /etc/master.passwd -rw-r--r-- 1 root wheel 1826 Apr 10 16:33 /etc/passwd -rw-r--r-- 1 root wheel 40960 Apr 10 16:33 /etc/pwd.db -rw-r----- 1 root _shadow 40960 Apr 10 16:33 /etc/spwd.db
